Meanwhile, Tasmanian-born Dr Gardner, 36, a former official with the elite Australian Institute of Sport, was forced to switch to the Team GB swimming team.
?Winning the gold medal should have been the happiest day of my entire life and it just wasn't,? the nine-time world champion she told the BBC, in a documentary to be broadcast this week.
?It felt like the saddest day in my entire life. I felt almost numb. I thought I really would feel different and somehow I would be overwhelmed by emotion that I wouldn't be able to hold it back, but I didn't feel anything.
?'Everyone was so angry that Scott and I had fallen in love. It was so unprofessional ? we were a disgrace and had betrayed everybody.?
Pendleton, who has posed nude for magazine shoots, added: ?We knew if we embarked on this then that would be the end. One of us would have to leave the job.?
?I can't say I'm going to look back on the past three years fondly. I did feel at times that I was out on my own.? She did not identify any individuals. She added: "I'm not disregarded but I'm not the favourite, shall we say."
The documentary follows similar public statements from Pendleton, including during an interview with The Daily Telegraph, in which she described the moment she told her team-mates as ?the most miserable day of my life?.
The pair, who now live in Wilmslow, Cheshire, were single when they met are to marry after the London Olympics, in which she is one of the country?s best medal hopes.
They met for the first time in 2006 at the Commonwealth Games in Melbourne when she was competing for Britain and he was an official with the Australian team and started their relationship two months before Beijing.
Pendleton, who has also won a European Championship and a Commonwealth title, will retire following the Games after hopefully winning another three gold.
But when her swansong event is over she plans to kick back and have fun after years of merciless training.
Pendleton, nearly as renowned for her model good looks and cover girl photo shoots as her track prowess, told a newspaper: "I look forward to going out, having a boogie and being able to wear high heels without worrying what my physio is going to say.?
